I don't think it's PageMage alone. Just tried filling nine screens with
various Mozilla windows (a few browsers, mail, mailcompose, editor,
addressbook etc.) and they behaved properly in terms of minimize/show,
closed separately from either File->Close or the topright kill icon, and
all shut down with File->Exit.
I don't know what other stuff you have running on your desktop when you
experience the problem, but you might try starting with just PageMage
and Mozilla to see if it still occurs and, if it doesn't, incrementally
launching your other usual apps may indicate what's triggering the bad
chemistry.
