I got around the problem by using a cmd file instead of the exe file.

eg, instead of having Mozilla look to acroread.exe, I have it use the 
following acroread.cmd to launch acroread.exe

h:\acrobat3\reados2\acroread.exe "%1 %2 %3 %4 %5 %6"
