Aha. I think the problem was that the particular decoder I was using was snipping off the first few samples of each sound, thus losing the transients and attack elements and causing the seeming envelope changes.
Can anyone recommend a good LAME-esque (e.g. open-source or redistributable) UNIX-happy decoder? I think I'm using something called madplay, and I have no memory of where it came from.
