It certainly should be possible to make the supercell symmetrical. Just draw a picture of what you want, make sure it is periodic in all directions, and implement it.

However, MPB should be perfectly fine with an asymmeric supercell. (If you don't have inversion symmetry, however, then you can't use mpbi and give up a factor of 2 in performance.)
