Aaron, I'm not sure how you get the impression that this figure was computed with MPB. In section IV.B of that paper, it explains that the transmitted field was computed with a scattering-matrix method.
You can do similar calculations with, for example, the free CAMFR code (camfr.sf.net). You can also compute transmitted fields and similar plots with our free FDTD code, Meep (ab-initio.mit.edu/meep).
