i don't know about meep, but in mpb what you suggest works just fine. you can build up complex structures by sequentially defining the simple geometric shapes. the unit cell is just grid of points with a dielectric value (or matrix, really) at each point.

when you put a simple geometric shape in your geometry list, mpb figures out which points in the grid that shape occupies, and writes the dielectric information associated with the shape into the grid. then it goes to the next item in the list and repeats the process. so if your shapes overlap, the last one to be written into any given grid point is what is used in the calculation.
