I ran your ctl file and it outputted at k=0.1 as you specified, and the fields look okay to me. Maybe you are just misinterpreting the results? I would recommend using mpb-data to expand to more than one unit cell in the x direction when you visualize, as it is a bit hard to see what k point you are at if you only look at one period. e.g. I used:

        mpb-data -x 10 dudu-*.h5
h5topng -Zc bluered -C dudu-epsilon.h5:data-new -d z.r-new dudu- h.k02.b*.z.te.h5

and got the attached image for the guided mode of band 25, which clearly has period 10 as you would expect for k=0.1. (I reduced the resolution to 10 so that it would run faster.)
