It cannot.  MPB only does one thing, and that is to compute harmonic modes 
(waveguide modes, band structures, etcetera).

For transmission/reflection calculations, you need another tool (e.g. MEEP or 
CAMFR or SCUFF-EM or...)

PS. In some special cases, you can plug the harmonic modes computed by MPB into 
a semi-analytical method to compute reflections, e.g. coupled-wave theory in a 
slowly varying waveguide.  But eigenmode-expansion methods to solve scattering 
problems in general cases (e.g. RCWA methods like CAMFR) require evanescent 
modes, which MPB does not (directly) compute.
