Can mpiblast be used to benchmark the performance of a cluster?

Sure its possible. But unless you only plan to use the cluster for mpiblast it may be hard to extrapolate useful information about other software applications.

If you only really care about mpiblast it might be a useful way to compare two clusters.

Likely what you'll find is that mpiblast often makes good use of the total memory in a cluster, and the number of cpus. The network will become a significant factor if 1. you change your blastable database frequently, so a lot of network activity is necessary to get them out to the workers 2. your databases are small so that there is less time searching and therefore a higher % of time is spent generating blast reports
