I recall the readme a bit complicated in the past (haven't looked recently) and 
have kept these as my own notes.

You will find that the PIO stuff needs a much earlier version of the NCBI 
toolkit (and its associated patch). 
If this is helpful feel free to make any improvements to my notes.


And yes, if you are considering adding something to mpiblast in 3 weeks, ... 
well good luck. While much neglected, reviewing the bugs mentioned at
http://sourceforge.net/tracker/?group_id=78850&atid=554646
might give you a few ideas.

Regarding the errors, it looks like you forgot to patch the ncbi toolkit. 
Please see the readme for instructions on how to do this.
As for the second question, how much C/C++ programming experience do you have? 
As the semester is comming to a close, I imagine you're looking for something 
to do in <3 weeks. Thats an awfully short period of time.
