Hi Ji,
you are encountering a limitation on the number of open file descriptors
on your system. There are usually ways to increase the limit, and they
are OS-dependent. An appropriate google search for your OS may turn up
the right command.
Alternatively, the mpiformatdb from an older version of mpiBLAST (1.2.1
or maybe 1.3?) could be adapted to format the database, which could then
be queried using mpiblast 1.4. The older mpiformatdb implementations
created fragments one at a time, but don't guarantee the correct number
of fragments, nor do they guarantee balanced fragment sizes.
