I have a couple of large switches with 256 interfaces, and have no problems, if you monitor the processor usage you can't tell when the SNMP requests hit. Though this obviously isn't up to your magnitude, or on a similar device. If you're worried about the hit on the router, you could split your config file up, and start them at intervals spread across 5 mins. I'd be tempted to start with one big config file, and fire it off (not as a daemon) while keeping an eye on your routers processor usage (probably best done well out of hours !).
You can create an index(s) of your webpages easily using the indexmaker, making the 100's of pages easily accessible.
