I monitor a number of GIG ports and MRTG works fine. I also monitor a SPAN port on a Cisco 3550 and it works fine. If you use cfgmaker to create your config file you may have to uncomment the lines in the config file.

I believe there is a no-oper-down switch (or similar) that you can use to tell it not to pay attention to the operational status of ports. Otherwise, you can manually remove the comments from the .cfg you built and see if that works.
