If you are having to troubleshoot a single config causing everything else to fail, consider starting MRTG with -logging.

You are correct that you should be able to have a couple logically separated (or illogical) to roll up into a big master config file. Is it possible there is some problem with the first config file preventing it from going any further? I think the files are processed serially, so if there are problems, MRTG will not proceed beyond the first file.
