I already do that but I am wondering about the configuration concerning the CPU usage (unix-like system), where a perl script return the two identical values, but only the first is graphed. The blue one is not.

Your perl script will still need to return two values for MRTG to correctly interpret the output however, but you can just return 0 for the second parameter.
