Yes. In fact, MRTG will graph anything it can collect data for. You probably are referring to the cfgmaker program, which will generate a MRTG configuration file for you and by default will comment out definitions for inactive interfaces.
Check the cfgmaker documentation, particularly the --if-filter and --nodown options, for more details.
