Personally I don't think docking all IDE windows into the main window is the 
most productive environment. I like the small "command centre" which is 
always visible and grouped toolwindows by panels ('View'-'Panels'-'New 
Panel') where the panels can be partially layered.
The MSEgui docking windows have the little buttons arrow down/up which set 
background and top window properties. MSEgui restores the wanted window 
z-order by every window focus change. I'll think about a more aggressive 
behaviour.
Many window manager raise a clicked window. You can try to set the "Keep Below 
Others" window option or switch off the "raise clicked window" option in your 
window manager.

The window layout is stored in the project files. Use 'Project'-'Save' 
or 'Project'-'Save as'.
Project templates are normal project files which can be modified. Please open 
a project template by 'Project'-'Open', modify it and store your version 
by 'Project'-'Save as'.
It is possible to load the window layout of another project by 'View'-'Load 
Window Layout'.
