The shorcut items are defined by tshortcutcontroller "shortcuts" in topright corner of actionsmodule.mfm. The shorcut dialog is displayed by the library procedure shortcutdialog() from lib/common/dialogs/mseshortcutdialog.pas.
Combining local and global shorcuts and showing conflicts probably will be difficult. A possible solution could be to add 'Tool 0'..'Tool 9' items in global tshortcutcontroller which can be selected in 'Project'-'Options'-'Tools'.
