This is as designed in order to bring the main menu to front in case it is 
partly hidden by other windows. The original Z-order should be restored after 
leaving the menu. If you don't want that MSEgui manages the window Z-order 
start it with --NOZORDERHANDLING (not recommended).

MSEide does it by 'View'-'Load Window Layout'. Slim and universal.
If you look at the window layout I posted all to do to switch to "debug 
layout" is to bring to front the debug panel.
