AFAIK running st-util without the -n parameter resets the board. MSEide should restart st-util before downloading or after a reset. Is there a difference in downloading the first time after MSEide start?
The tutorial https://github.com/texane/stlink/blob/master/doc/tutorial.md writes about connecting the target by "(gdb) target extended localhost:4242". You could try to change 'Project'-'Options'-'Debugger'-'Target'-'Target connection' to "extended localhost:4242".
