For scenarios like this - I usually recommend going beyond "service" monitoring (as in windows service) and thinking "application" monitoring.
The cleanest way to do this, is to create a new class, based on the existence of the application, such as HKLM\SOFTWARE\AppName key. Then target multiple service unit monitors for each service hosted by the app to this class. This allows you to begin to build a real management pack for the application, much in the way we do for SQL, Exchange, Sharepoint, etc... If that is too complicated... then just running through the wizard 12 times for a template or a unit monitor works as well, it just isn't nearly as clean.
