Not sure exactly what you mean, but if you’re talking about windows auth as part of the IIS role, yes it’s enabled.

If I run the console as the user I used to install and configure ConfigMgr/SQL/SSRS I can run reports through the console; all other users are unable to access reports through the console. A final twist on the issue, the aforementioned user that can access the reports through the console is not able to access the reports through the browser.
