I did an in-place upgrade on my HOME File Server, and have no issues.
(Just had to reinstall an audio driver.)

However, I would never do an in-place upgrade on a production box.
(Although that might change going from 2012 to 2012r2, depending.)

That's one of the sites I read. Regardless, we've decided not to go that
route. Clean install it is...

Totally not supported. I'm curious as to where you read this?

We have primary that is 2008 R2 and were looking into replacing it with
a WS2012 server. Rather than replacing it, according to some sites I've
read, it's possible to do an in-place upgrade to WS2012 instead. Anyone
have any experience with this?

Thanks,

James
