This has been resolved, thanks though. Ultimately spent a couple hours on the
phone with MS and had to make a couple DB changes to make the 'Upgrade' option
reappear. The initial failure happened b/c it couldn't stop one of the
components (distmgr if I remember correctly) which I saw in the logs, just
couldn't figure out how to get the option to upgrade instead of 'Retry
Secondary Site' to show.

Subject: [mssms] RE: ConfigMgr R2 Secondary Site Upgrade failed

Could you please send the installation log file of the secondary site to check
what's wrong while installation.
The part with the errors is enough. Maybe the I'll could help you...

Subject: [mssms] ConfigMgr R2 Secondary Site Upgrade failed

I have upgraded our primary site to R2 successfully. I went to upgrade our two
secondary sites and the first one was successful but the second one failed. Is
there a way to retry the upgrade process? The only somewhat valid option I see
are 'Retry Secondary Site', but that wants to do a full install of the
Secondary site and will fail on the Prereq check b/c of an existing site server
installation.

Every google search I do comes back with completely removing the site/server
from the heirarchy, but I have several DPs under this secondary site and my
assumption is that by removing the Secondary site, it will also remove all of
the DPs underneath that site (please correct me if I am wrong on this
assumption).

Any assistance or suggestions would be very much appreciated.

Thanks in advance...
