The packages that are created during the upgrade of the site are for the client 
upgrades, local console upgrades, and other site system upgrades.  These three 
groups of machines will need to be patched using some other process as the site 
upgrade does not upgrade them as a part of its actions.

So far as I know you have to install it manually on the secondary sites.
Automatically won't be done anything.

I have a single primary site server (SCCM2012), and two additional servers that 
are running DP and MP roles.  When I patch the primary to CU3 (and subsequently 
R2), does the site server or the update package contact those two site systems 
and update the bits on them?  Thanks!
