I could have sworn I did something similar with a Lync 2010 upgrade in the past. We had Lync 2007 in PROD and wanted to migrate to Lync 2010 using the application model with ConfigMgr. The previous version of Lync was deployed via Altiris. So ConfigMgr wasn't aware of any Lync 2007 deployment, etc. So what we had to do was create a new Lync 2007 application and a Lync 2010 application and then superseded the older version and things worked as intended. Lync 2007 was uninstalled and Lync 2010 was installed. However, I can't remember if I deployed that to SYSTEM or a User.
