We use AutoIT to create installer exe's for both.  We package the installer 
with an uninstaller for both products so we can get a clean install base.  We 
do this for minor upgrades as well.

We SCUP Flash, as it can install silently and seamlessly this way with no 
issues even with major upgrades and with browsers open etc.  We have found that 
Reader upgrades will force close any open PDFs etc. so
 we use normal software deployments there.
