You should be able to almost all of this using GPO's.

Subject: [mssms] IE 9 and 10 Group Policy

How do I correctly configure IE 9 and IE 10 on Windows 7 Clients on a 2008 R2 
domain? I've gone crazy reading the technet stuff. My domain controllers have 
IE 10 installed which got rid of the IEM settings. Do I use admin templates? I 
am the only admin at a smaller school district (about 1200 users) I was reading 
about a central store but it sounds like too much for my org. I tried the IE10 
Toolkit but what file do I use and what do I do with it?

I want to set a Proxy Auto Config (pac) file and set some sites in trusted 
zones and set custom levels for them

There's a lot of info I've found but seems to be different ways of doing it 
(registry, etc)
