The Computer Agent Client Setting is an on/off deal; it is basically enabling the ability to show notifications. What you are experiencing is precisely why I tell clients not to turn that off...because if you want to turn it back on later, you have to check the settings for all of your deployments or risk users suddenly getting a lot of notifications.
