We ran to a kind of similar situation on our upgrade with migrated collection 
that contained AD groups. Users in those groups were not getting advertisements 
due to the GUIDs in the DB were not matching. 
We had to remove all migrated/rediscovered groups and re-add them to their 
collections. We made a list of groups and collection memberships to be able to 
re-add them after the discovery by using a PS script I put together. 

Try removing the group and rediscover them and add them to the collections. If 
you need the scrip please let me and contact me offline. 

Or maybe a different issue.
