Have you reviewed any log files? AppDiscovery and AppEnforce on the client agent are the places to start.

I can see the insalled status for 4th and 5th application also as installed. actually the application is not installed and the regestry key given in detection method is not added on the computer. when i run uninstall and then install for 4th and 5th application the applications installed successfully is this a bug in sccm 2012 sp1. is there any patch to stop this behaviour?
