We are in some what of the same situation as you have described, we did our testing on our SCCM 2007 env, and the clients are still provisioned to that ENV, now that we have moved to 2012 they are throwing alerts that the AMT clients are still registered to the SCCM 2007 server. When I completed the initial investigation around fixing this issue it was a matter of “un-provisioning” the AMT clients to stop them reporting in, as it’s the client end that is sending the information back to the SCCM server rather then the SCCM server sending information to the client. Intel has a tool that can be used to factory reset the AMT component back to factory, and from memory it works back to firmware 2.1. I never got to the point of actually testing the tool as it was more an annoyance rather then a business critical fix that I needed to roll out. so I would be interested to see your end result. hope that helps.
