It may be that you need to have your clients get the latest Cumulative Update, you don't say whether or not you are using CM07 or CM12; but for both CM07 and CM12 there have been updates--applicable to your clients--to help address when the AI reports don't reflect what is really on a client.
Here's an example for CU1 in cm12: http://support.microsoft.com/kb/2717295 I'm just citing that as an example--I'm not saying that CU1 (or CU2, or any other client patch) is your "fix". I'm just saying "has anyone seen this before"... and I'm answering that yes, it can happen. Whether or not that's the real issue you have I don't know. You may need to open a call with Microsoft to find out for sure.
