We have a workaround for the Enterprise Mode issue. Reinstalling 3008923 and rebooting fixes it. More research into perhaps a superseded patchin in the prereqs or something.

We are in the process of slowly rolling out IE11. 3008923 upgrades it to 11.0.15. If you are at the latest prior version this is 11.0.14. For new installs and upgrades of IE11, Enterprise Mode no longer appears on the Tools menu. We just implemented a list of production sites into our EM list in the last few weeks and are happy with the feature. And dependent on it! So far this only seems to happen under the condition of a new install. If we upgrade from the patch, no problem. There are other issues with 3008923. We have reports of icons disappearing on the OWA/Sharepoint Online page in O365. The icons to the far left that are for settings and help, for example. And then, the ones that have actually been reported to Connect: DOM explorer crashes on a javascript error F12 tools won't open Developer Mode Breaks nested modal windows related to use of window.dialogArguments We've seen those as well. Looking for corroboration. I'm reaching out to our TAM.
