It will show as "Available" and the notification area icon will ALWAYS be there telling them that they have new application available.
It has to be removed by direct edits in the database. I worked out how to do it but have not done it in production yet. It is incredibly complicated and I can only do it in .Net code. Even if you delete the system from SCCM, it will come back.
