More info: turns out only three user groups are showing up when we try to create a query which explains why the others have disappeared. Probably a discovery issue so I will re-run Active Directory Group Discovery and User Discovery. Thanks.

In about 27 of them the query has disappeared. I notice there is a Status Message Query message report for Device Collections but I do not see one for User Collections (I was hoping to get a clue as to how they were deleted). The collections at the root of User Collections seem okay but the collections that are having this issue are in a folder below and are supposed to be queried using User Resource.User Group. The queries have all disappeared and of course show no members. They are App V collections so this essentially breaks our App V environment. My Device Collections seem okay. When you enter a query into the collection, does this also get stored in the database or is it in some file on the site server?
