I think that it is emulators what must be adapted for MSX programs, and not
contrarywise!! So it is a problem of the emulator if it don't emulates DOS 2.

Who uses occasionally MSX, will use a utility or a game?
Besides a DOS2 cartridge (or better, an IDE interface) is very cheap
nowadays...

...you never tried to manage files using FCB, right? It is a nightmare! X-)

MSX is not like PC, having a new operating system every two years. I think
it is not too much the fact of "force" the user to have DOS2. It is a 11
years old DOS already!!

COMMAND2.COM on it and CALL SYSTEM? Hum... difficult I think... but anyway

In the first page of the programming manual of DOS2, you can read that it
is "an operating system for MSX2 computers".
