I encountered the same thing: the "problem" was that I turned on mu4e-headers-include-related to t in .emacs.
Turning it off with <W> in the mu4e-headers buffer (see http://www.djcbsoftware.nl/code/mu/mu4e/Other-search-functionality.html) or removing that line from .emacs worked for me.
