I think it's not really worth it. If a developer wants to remove an achievement, they can, and too bad for the users.
Note that this was the point of GameVersions -- developers could release a new version with different achievements, but couldn't modify an existing version. So if in the future we implement GameVersions this issue will be resolved. For now, that's just what happens.
