Odd. I can't test with Sharp ROMs since I don't have a Zaurus, but I haven't heard a report of this problem before.
The way that the Opie plugin works is to look for the Applications directory off of the root user's home directory, which should be /home/root in your case. Can you: 1. Run multisync with MULTISYNC_DEBUG=1 set in your environment and try and sync your Zaurus and provide the output to the console? 2. Tell me if you are using SFTP or FTP to sync? 3. As root on your Z run the command 'cd ; pwd' and let me know what the output is?
