Well, the sync application could just remember for each calendar entry
where it came from . This would be most easy when both the device and
the calendar app support unique IDs, but the creation of semi-unique IDs
from date/time and entry name should work as a workaround for all
practical cases. Unknown IDs would then be put into a default calendar
(that is mine, when syncing from my mobile phone).

Yeah, that will clearly not work as expected.
