I dont know what the problem was, but after I re-extracted the tarball the configure succeeded.
I guess there was probably an invalid file or something like that.

I am not sure, but since I have never compiled the MuscleFramework, but
for me it seems that the configure script cannot find some progammns
etc. Have you installed the autotools? What kind of shell are you running?
