stow does indeed use symlinks to manage an installation but it can be
used to manage any file system sub-hierarchy that uses the traditional
structure, not just /usr/local.

I am definitely using stow correctly but you are totally correct in that
I am not using the latest pcsc-tools.  I will extract the latest and see
if I can propose a change for that.  Sorry I did not check that I had
the latest version before emailing.
