Most of the systems that I've seen that do this require you to store the keys off the card as well onto a disk or some other media. For Microsoft's EFS, they will only allow you to use the default CSP on the system because the liability is too high to consider users which may lose their card/etc. Even then, Microsoft requires the user to have 1-2 backups of these CAPI generated keys which are kept by their boss/etc, depending on how Active Directory is set up...
