Does this applet loader work with Cyberflex cards that have CodeShield
enabled (in which case, a .ijc is required rather than a .bin) ?

Yes, take look at the Readme on how to bake your codeshield transformed load file, from a JavaCard Kit generated .cap file. The least significant thing here is the filename's ending ;) .ijc is just the choice of Schlumb's SDK, isn't it?
The loader itself loads whatever you feed it; if you omit the transforming step, you still may load it to the Developer cards. The CardeEdge.bin, which is contained in the loader package, has been transformed by Rafael Aggeler, and was loaded to his e-gate and 64K cards. Rafael couldn't tell from what specific CardEdge.java version he built the file. Given the fact, that his branded cards require security level 1, it would be a joke if they hadn't codeshield enabled softmasks.
