I discussed with someone of a solution for this problem some time ago. I think the idea was to identify the readers by using their USB identification serial numbers. I don't think the solution has been implemented since I have no news since then. This work would need a modification in pcscd. If you are a programmer you can try to do it yourself and submit your changes for inclusion, or pay someone to do the work.
