Have a look at [1]. At the same time Linux with usbmon and wireshark
provides excellent debugging capabilities on USB layer, but you'd need
to write a parser [2] for "intelligent CCID debugging".

But for debugging smart card <-> reader communication with easier
tools than a logic analyzer you might find something from BLADOX [3]
