I was expecting this answer. Then edit the file readers/supported_readers.txt from the CCID sources and remove the line corresponding to the reader you do not want to use with pcsc-lite. Then reinstall the driver. You can also edit the file /usr/lib/pcsc/drivers/ifd-ccid.bundle/Contents/Info.plist but you will have to remove 3 lines at 3 different places since the data is not arranged the same way.
