I think that Jean has answered your questions about the equations.

Muse mode works very nicely for things like research journals: I use it
for that, and for keeping notes on research, lecture notes, etc., mostly
because of the ability to cross-reference from one document to another,
but also because you can publish into different formats, and, of course,
because it is in Emacs, so it is nicely integrated with whatever else
one uses Emacs for [pretty much everything!].
