If you start a lilypond page called "Test" and the code has an include in it: \include "piano.ly" then just start a subpage "Test/piano.ly" with the contents of 'piano.ly' in there and it'll compile fine. Also, on any page, you can put in the subpage display tag '<splist/>' (for 'SubPageList') and that will output a nicely nested display of all subpages. So it's structured like a unix filesystem and you can work with it that way.
